A method of operating a mass spectrometer having a rod set is provided. The rod set has a first end, a second end opposite to the first end, and a longitudinal axis extending between the first end and the second end. The method comprises a) admitting ions into the rod set; b) trapping at least some of the ions in the rod set by i) producing a first barrier field at a first end member adjacent to the first end of the rod set, ii) producing a second barrier field at a second end member adjacent to the second end of the rod set, and iii) providing an aggregate field comprising an RF field between the rods of the rod set; c) selecting a first selected mass to charge ratio of a first group of ions in the ions; d) determining a first excitement level of a selected characteristic of the aggregate field for the first group of ions; e) adjusting the selected characteristic of the aggregate field to the first excitement level to resonantly excite the first group of ions to mass selectively eject the first group of ions from the rod set past the barrier field; and, f) maintaining the selected characteristic of the aggregate field at the first excitement level during an excitement time interval wherein the excitation time interval is at least 1 millisecond.

A mass spectrometry method in which a supplemental AC voltage signal having at least one high power frequency component, and at least one low power frequency component, is applied to an ion trap. Each high power component has an amplitude sufficiently large to eject one or more selected ions from the trap, by resonantly exciting the ions. Each low power component has an amplitude sufficient to induce dissociation (or reaction) of one or more selected ions, but insufficient to resonate the ions for detection. The frequency (or band of frequencies) of each high and low power frequency component is selected to match a resonance frequency of ions having a desired mass-to-charge ratio. Each low power component is applied for the purpose of inducing dissociation or reaction of specific trapped ions, which may be parent, daughter, reagent, or product ions, and each high power component is applied to eject undesired products of each such dissociation or reaction process from the trap. In accordance with the invention, a supplemental voltage signal having appropriately selected high and low power frequency components is applied to a trap during an (MS).sup.n or CI, or combined CI/(MS).sup.n, mass spectrometry operation.

In a tandem mass spectrometry system, a first mass analyzer filters parent ions using a wide mass passband with a narrow rejection notch defined according to a modulation format. A wide mass range of parent ions is transmitted to an ion fragmentation device. Daughter ions produced thereby are transmitted to a second mass analyzer to produce a daughter ion mass spectrum. The modulation of the measured daughter ion mass spectrum, when correlated with the passband modulation of the first mass analyzer (i.e., parent ion spectrum), allows definitive identification of each daughter mass peak with the appropriate parent ion. Due to the wide mass passband, the ion detector signal is in proportion to the increased ion flux passed by the first mass analyzer.
