    Abstract: A mass isolation device selects a precursor ion of a sample that has been digested using a protease. A first fragmentation device fragments the precursor ion using collision-induced dissociation (CID), and the resulting product ions are analyzed using a mass analyzer producing a CID spectrum. A list of theoretical candidate glycopeptide sequences is determined from CID spectrum. The mass isolation device again selects the precursor ion of the sample. A second fragmentation device fragments the precursor ion using electron-based dissociation (ExD), and the resulting product ions are analyzed using the mass analyzer producing a CID spectrum. For each sequence of the list, the sequence is computationally fragmented, producing theoretical fragments, mass-to-charge ratio (m/z) values are calculated for the theoretical fragments, and the sequence is scored using c and z fragment matching rules. The highest scoring sequence is identified as a peptide sequence of a glycopeptide of the sample.

    Abstract: A system and method is described for characterizing glycopeptides which includes a first quadrupole mass filter, a multipole rod set of an ion guide, a lens electrode, an ExD device and a mass analyzer. The multipole rod set is adapted to receive a radial radio frequency (RF) trapping voltage and a radial dipole direct current (DC) voltage The lens electrode is adapted to receive an axial trapping alternating current (AC) voltage and a DC voltage. The ExD device performs electron capture dissociation or electron transfer dissociation, the ExD device being positioned so that an entrance of the ExD device is disposed on the other side of the lens electrode opposite the multipole rod set. The mass analyzer is positioned at an exit of the ExD device for receiving ions from the ExD device.

    Abstract: Improvements to a side-on Penning trap include methods to stabilize ions in the trap. The ions are stabilized by injecting ions in the focusing region of the non-uniform DC fields produced by the pad electrodes of the trap. Ions are injected along an injection axis shifted from the central axis of a gap between a positively biased electrode pad and negatively biased electrode pad of the trap. Improvements also include methods to compensate for the Lorentz force that is produced when ions are injected into a side-on Penning trap. Electrodes of an ion injection device are DC biased so that the electrodes produce an electric field along the axis of the device that compensates for the Lorentz force. Finally, methods are provided to increase the m/z range of ions injected into a side-on Penning trap by pre-trapping ions just before injection of the ions into the trap.

    Abstract: A static magnetic field is applied in the same direction using a first magnet and a second magnet. The magnetic field is applied to a gap of uniform thickness between the first and second magnets. Voltages are applied to three or more electrodes located in the gap using a switchable voltage source. The voltages are applied to create a static electric field perpendicular to the static magnetic field in an input channel and at least one channel of two or more output channels. The channels are defined by gaps between the three or more electrodes. The simultaneous application of the static magnetic field and the static electric field causes ions from an ion beam of a mass spectrometer to move into and through the input channel and through at least one channel of the two or more output channels to another location in the mass spectrometer.

    Abstract: Systems and methods for multiplexed precursor ion selection are provided. A mass isolator includes a selection region of rods, a transmission region of rods, and a barrier electrode lens separating the selection and transmission regions. Two or more different precursor ions are selected by applying two or more different AC voltage frequencies to rods of a selection region in order to resonate the two or more different precursor ions from a continuous beam of ions. The two or more different precursor ions are transmitted by applying a DC voltage to the barrier electrode lens, creating an electric field potential barrier over which only the resonating ions are transmitted. Precursor ions of product ions from combined product ion spectra produced by multiplexed precursor ion selection are identified by grouping the target precursor ions.

    Abstract: A multipole rod set of an ion guide is adapted to receive a radial RF trapping voltage and a radial dipole direct current DC voltage. A lens electrode of the ion guide is positioned at one end of the multipole rod set to extract ions from the multipole rod set and adapted to receive an axial trapping AC voltage and a DC voltage. A radial dipole DC voltage is applied to the multipole rod set and an axial trapping AC voltage is simultaneously applied to a lens electrode in order to extract a bandpass mass range of ions trapped in the multipole rod set. Alternatively, a radial RF trapping voltage amplitude is applied to the multipole rod set and an axial trapping AC voltage is simultaneously applied to the lens electrode in order to extract a bandpass mass range of ions trapped in the multipole rod set.

    Abstract: Methods and systems for transmitting ions in an ion guide are provided herein. In accordance with various aspects of the applicant's teachings, the methods and systems can cause at least a portion of ions entrained in a gas flow entering an ion guide to be extracted from the gas jet and be guided downstream along one or more path of gas flow, where the gas lacking the ions can be removed from the ion guide.     Abstract: An ion guide is provided having an enclosure extending longitudinally around a central axis from a proximal inlet end to a distal outlet end. The proximal inlet end receives a plurality of ions entrained in a gas flow through an inlet orifice. A deflection plate is disposed within the enclosure between the proximal and distal ends and deflects at least a portion of the gas flow away from a central direction of the gas flow. A plurality of electrically conductive, elongate elements extend from the proximal end to the distal end within the enclosure and generate an electric field via a combination of RF and DC electric potentials. The electric field deflects the entrained ions away from the central direction of the gas flow proximal to the deflection plate and confines the deflected ions in proximity of the elongated elements as the ions travel downstream.
